Sano Centre for Computational Medicine is a new International Scientific Foundation located in Kraków, Poland.

The research agenda will be executed in close collaboration with Partners in Poland, EU and USA.

Deep learning and machine learning advancements have allowed not only to segment microscopy images but also lead to further improvements, as  denoise and increase resolution.

We would like to investigate the use of generative adversial networks to generate data further in microscopy context. 

The research will mostly focus on technical aspects of artificial neural networks used for microscopy.

Further clinical applications are foreseen, as multimodal and multichannel segmentation of stained biopsies, for example from Glioblastomas (GBM) tissues.

GBM is the common and aggressive primary brain tumors that are currently untreatable by conventional therapies or with short term effect from surgery.

Exploring and quantifying the antitumoral response of several inhibitor as arginase or other treatments can be achieved in a fast and efficient manner by using developed techniques. Moreover, a particular attention will be given to small sample size issues, which are still hindering the daily use of machine learning based techniques.

You are expected to:

  • do original research in this field under the direction of the supervisor;
  • participate in the many seminars by internal and external speakers as well as journal clubs and group activities;
  • collaborate with other PhD candidates, postdoctoral researchers and other Sano employees. You will have the opportunity to co-learn advanced coding techniques with the help of experienced scientific programmers and data scientists.

Required background and skills of the candidate:

  • Master’s degree (completed or near completion) or 1st Class undergraduate Honours degree in a relevant discipline, including but not limited to computer science, biomedical engineering, physics, mathematics, data science, medical sciences;
  • python programming. Medical imaging experience (preferably in 3D or 4D). Machine learning, deep learning skills (e.g. Tensorflow);
  • knowledge in bioinformatics or the willingness to learn it;
  • excellent written and oral English communication skills;
  • additional assets: knowledge basic biology concepts of staining, familiarity with generative adversial networks.

We offer a fixed term contract for 40 hours per week for the duration of 4 years. This will be supported by an educational plan that includes attendance of courses and (international) meetings. The contract will include opportunities to participate in teaching and supervision of undergraduate and master students.

The salary, depending on relevant experience before the beginning of the employment contract, will be up to 8000 PLN gross per month, based on a full-time contract (40 hours a week) for the duration of 4 years with private medical care and a sports card.

This PhD will be a collaboration between Sano and an external partner. The external partner will be the degree awarding body. The student will be based in Poland, operating in conjunction with the Cyfronet supercomputing centre hosted by AGH.
